If that sounds head-spinning, you might want to do it through SimPE instead. This is a bit more tedious (although how much so depends on how fast your computer is -- mine grinds and grinds doing anything through SimPE but can flash through Photoshop commands) but also a bit simpler!
Make sure to export your alpha as I explained above. Now import your non-transparent texture -- not build DXT, just plain import. Now right-click again, but import alpha this time, and select your alpha image. Now you have a transparent image, but if you commit now you'll get horrible crunchiness, so right-click and export your new transparent texture. Now re-import it properly through build DXT.
